In 2.6.20, you need the following option enabled for iptstate to work:
CONFIG_NF_CONNTRACK_PROC_COMPAT=y
I'll leave the bug open until the new /proc/net/nf_conntrack interface

I attached a NMU patch to fix this issue by adding a rule in the debian
Makefile to copy up to date config.{sub,guess} files from the
autotools-dev package.
Unless you want to fix the bug yourself, I want to do an NMU upload for
this.
