I have narrowed the problem down to the fontspec package. If we pass the
cm-default value to fontspec:
\usepackage[cm-default]{fontspec}
the example provided by Antonis works.

This happens all the time since I started using Nautilus with the
'--no-desktop' switch. To reproduce open and close Nautilus many times.
Eventually it will start using 100% of the CPU and writing to
nautilus-debug-log.txt.
GDB for one of the processes reveals:
