Reinstalling ia32-libs-gtk should fix this. It probably got removed in
the ia32-libs-tools mess and never reinstalled after switching back
to ia32-libs. Version 20090804 works for Skype for me.

I have observed the same issue, but I do not think it is a gnome-panel
problem. It looks more like a problem with metacity's compositing or
layers. The panel disappeared on me during normal use, not with gxine,
but I couldn't figure out how to get it back until I found this bug.
