I've had this problem on my system, and returns on every upgrade,
I'm afraid.
The fix is to use absolute paths in the symbolic links:
/usr/share/file/magic.mgc -> /usr/lib/file/magic.mgc
The relative path does not work, in certain condition:
/usr/share/file/magic.mgc -> ../../lib/file/m
