I had also some SQL issues after upgrading to 1.4.004-2.dfsg-1. No user was able to login. I had to open http://mydomain/egroupware/setup and login with my config-username to start the DB update manually. DB update works fine, but: The table "Applications" (step 5) noticed "egw-pear" is missing.
