and what is the effect?
I'm sorry that I can't ask clearer or more specific but I'm really
puzzled by this. It is possible to rewite the code that contains
freopen with dup, dup2 calls but I'd like to understand what happened.

I do this copy-stuff all the time myself and when no cygwin-related
process is running, the DLL can be (re)moved without problems. But in
my experience, I tend to forget that there is either the ssh-agent
and/or the cygserver-service running

in the sh.exe, we had the problem
here. Setting SHELL=/bin/bash in the Makefile also resolved the problem.
