Presumably it counts all missing reflections in the refinement procedure.

Do an mtzdump to the resolution you used - that gives you a count of
observed reflections, plus the possible number of reflections..

when i deposit my structure, it show the "Number of unique reflections
measured(40854)"
but the "Number of Unique reflections refined against(48369)".
how could that happen?
I'd appreciate for any suggestion about this.
