Dear Sudipta,
for me, what works best is the following:
- centre on the cysteine you want to "mutate";
- Extensions -> Modelling -> Replace residue;
- enter the appropriate code (for cysteine sulfenic acid is "CSX").
This way, the chain ID, numbering, etc, is all kept.
