This has been around since 2.0? Wow. I've been using lily since 1.8 and
never encountered this problem. Better I learn eventually, I guess.

You didn't say if you use version 2.0 or 2.1. For 2.0, this is described

I had to force some stems to point up or down. I couldn't revert back
to automatic stemming after I was done, so everything after the command
is operating off \stemUp.
Here's where I first started observing it:
