Just letting you know that I found the reason I was
having trouble: too old of a version. I updated it and
now I can use sources in other directories.

If I have a source file in another directory
prog_SOURCES = foo.cpp $(top_srcdir)/bar/bar.cpp
its object gets generated in the current directory,
but the linker looks for the object
