I refer in particular to AM_PROG_MKDIR_P, AM_PROG_CC_STDC and
AM_CONFIG_HEADER macros, and the INCLUDES variable.
Are they planned for removal in 2.0 now?

Thanks. I wasn't aware that it exists (since it is missing in the
autoconf 2.69 documentation). I now see that it is mentioned in
automake, but the macro's prefix `AC_' didn't make me look it up
there.
