Hi all,
I'm trying to build a single library from multiple source
directories without much luck. Does anybody have any clues
on how this may be done? Maybe a package that does this?

er, one I sort out the problems above, it still doesn't explain
why:
AC_CHECK_HEADER([cstdint])
does result in a HAVE_CSTDINT getting added to the config.h file.

The predefined macro:
AC_CANONICAL_TARGET([])
will probably do what you want. Read the docs.

I work on/with, cross compiling from
Linux to windows is now an order of magnitude easier than compiling
natively on windows.
This is all thanks to autoconf, automake, libtool and pkg-config.
These tools rock.
