Whisker settings are saved in the file ~/.config/xfce4/panel/whiskermenu-*.rc
The panel colors are saved in the file
~/.config/xfce4/xfconf/xfce-perchannel-xml/xfce4-panel.xml
Surely changing the Theme would help to get more readable colors?

Perhaps a less 'kludgey' way then is to save a local copy as mentioned
previously & use the NotShownIn= property, e.g. NotShownIn=XFCE

For years, I've had the same dilemma with many different D/Es, and I won't go
anywhere near MenuLibre (what kinda name is that anyway).
What I do is have my OWN shortcuts, saved locally under
~/.local/share/applications ... I just looked, and I have 36 in there =)

If your issue is because of MTP/PTP, then the solution I personally use is an
app on the phone called SambaDroid. This creates a CIFS share which I then
