How are your Rules set up and organized? As stated in the MM Help and the full 
Manual, “You can add rules to any mailbox. Each rule is a set of conditions and 
a set of actions. Rules are only triggered when a message is added to a mailbox 
which most often happens when a new message arrives in an account. You can 
apply rules to the selected messages of a mailbox by using “Mailbox ▸ Apply 
Rules”.

In my case however, I create each rule as it’s own Smart Mailbox and use the 
settings (Mailbox, Conditions, Rules) tabs within it to apply the rule to 
whatever Source Mailbox is needed to be acted upon by the rule.

E.G. an action to delete certain messages can be built to apply to one or more 
Source Mailbox accounts in this way (not just one) and changed with the Rule’s 
settings.

Also I nest all Rules in Smart Mailboxes within the All Message 
Filters>ALL/Junk/Deleted folders where the messages are ‘picked’. Have a look

 on my G-Drive. You can see the nesting there.

As others have explained, that Smart Mailbox Rule can be set by its own folder 
selection and conditions tabs to create a rule action that then evaluated for 
each email as it arrives in the rule’s mailbox. Don’t forget to label the Smart 
Mailbox Rule to keep it straight.

**Another example**: One of my server accounts identifies a set of emails 
sorting them as spam, then saving them to a “spam” mailbox outside of local 
control. A MailMate rule moves these to a different Junk Mailbox where further 
processing is done to delete them (with other junk mail) in a given time frame. 
I found it easier to organize the rule in the same way - standalone.

Not really. At least not *inside* MailMate.

If you are comfortable editing old-style Apple property list files (which are a 
bit like JSON and a bit like XML and not exactly either) you can move rules 
around in ~/Library/Application Support/MailMate/Mailboxes.plist (with MailMate 
shut down.) If you look at that and feel the need for a tutorial, don't try it.

This image is a mailbox editor window. Try the “File > New Viewer Window” menu 
item. I think that should bring back what you would expect to see.

Let me know (Help > Send Feedback) if you find a way to get into this state in 
an unexpected way.
