Three different installations of Kubuntu, freshly upgraded to 16.10, happening
on all of them.
Yakuake 3.0.2

At least there is a very easy workaround: 
1) System Settings - Window Management - Window Rules - New
2) Window matching: Window class (application): Exact Match - Yakuake
3) Arrangement & Access: Skip taskbar - Force - Yes
