I see it right now on karmic.

To trigger it:
1) Login as jakob
2) Switch user, login as gast
3) Switch user, login back to jakob

/var/log/gdm/:2-slave.log fills with:

This is on Intrepid(+proposed) with compiz.

Steps to reproduce:
1) Start gnome-terminal (seems to work with any application)
2) Click *into* it (not the titlebar or the borders)
3) Press the "Shut down the computer" button on your panel (or select it from 
some menu)
4) See the "Shut Down the Computer"-window spawn behind gnome-terminal (but in 
front of any other window) and blink in the taskbar
5) Once you raise it to the front, it stays on top no matter what

Problem:
It should spawn in front of any window from the beginning.

This also happens for the "Log Out of the session" window btw.

If you can't easily spot the problematic setting it's probably not worth
investigation further and i will reset compiz to default... (delete the
compiz tree in gconf-editor?)

Without compiz it doesn't happen. The window spawns in the foreground,
though it sometimes doesn't get the focus.

Blowing aways /apps/metacity , /apps/compiz , /apps/compizconfig at the
same time seems to have solved it. (compiz must be reading some metacity
settings?)

Now that it's "solved" for me i and no one else seems to be affected i
think we can close this.

On Ubuntu Jaunty, this is fixed.
Logout causes the "do you want to save" dialog to pop up on the current virtual 
desktop. Additionally, the panel stays responsive and the "some applications 
are blocking logout" dialog is displayed.

Looks like bug 212789 is back, at least the symptoms are the same.

When I log out, the .gvfs entry stays in /etc/mtab (checked by logging into a 
console as root).
This seems to be a stale entry, though, as it is not listed in 
/proc/self/mounts.
Still, when I log back in, any operation on .gvfs gives "Transport endpoint is 
not connected" (that means non-gnome apps cannot access remote files).

After logout,
# umount --fake (as root)
gets rid of the entry. When logging in again with my user, .gvfs works.

Those user-space programs already stop at /run - which is a tmpfs and
can be stat'd. The issue is solved for all practical purposes that I am
aware of.

Looks like this has gotten worse in Lucid. There is now a fat button to
click in gnome-session-properties to store the session  (see attached
screenshot), but no way to get rid of that stored session. It spawns
every time you log in (i tried it two times, then the rm -R workaround)
even when "Automatically remember ..." is NOT checked.
