I've tried manually killing gnome-settings-daemon before login. I can confirm this allows the user's desktop to be properly themed. There must be a subtle race condition that is exploited more easily in a VirtualBox VM. The current state of the scrollbars in Natty's classic desktop are dark on dark and very hard to see. Particularly on my laptop display which is a 115dpi 1920x1200 laptop screen. Other applications appear to be fine. Libreoffice and Firefox use the old style light on gray. Gedit and some others use the new fancy scrollbars.
