The process to adopt a package is described here:
https://www.debian.org/devel/wnpp/#howto-o

Bart Martens already changed the metadata of #693230 to match your
intentions.

The next step for you would be to seek a sponsor to review and upload
your package. I'm generally happy to do that, however since this would
be your first package in Debian I'd like to understand what is your
knowledge of things like the BTS, what you followed (if anything) to
work with the packaging, etc.

The fact that mentors.d.n is all green on your package is a good sign,
but also I see you are not closing this bug report (#693230) with your
upload, so something is missing.

I'll be happy to review your package once you answer the above; for more
details on my usual workflow and requirements, see
https://people.debian.org/~mattia/sponsoring.html

  Programming Lang: Python
Description : NGS read trimming tool that is specific, sensitive, and
speedy
Atropos is tool for specific, sensitive, and speedy trimming of NGS
reads. It is a fork of the venerable Cutadapt read trimmer, with the
 primary improvements being:
 .
   1. Multi-threading support, including an extremely fast "parallel
  write" mode.
   2. Implementation of a new insert alignment-based trimming algorithm
for paired-end reads that is substantially more sensitive and
specific than the original Cutadapt adapter alignment-based
algorithm. This algorithm can also correct mismatches between the
  overlapping portions of the reads.
   3. Options for trimming specific types of data (miRNA, bisulfite-seq).
   4. A new command ('detect') that will detect adapter sequences and
  other potential contaminants.
   5. A new command ('error') that will estimate the sequencing error
rate, which helps to select the appropriate adapter- and quality-
  trimming parameter values.
   6. A new command ('qc') that generates read statistics similar to
FastQC. The trim command can also compute read statistics both
before and after trimming (using the '--stats' option).
   7. Improved summary reports, including support for serialization
formats (JSON, YAML, pickle), support for user-defined templates
(via the optional Jinja2 dependency), and integration with MultiQC.
   8. The ability to merge overlapping reads (this is experimental and
  the functionality is limited).
   9. The ability to write the summary report and log messages to
  separate files.
  10. The ability to read SAM/BAM files and read/write interleaved
  FASTQ files.
  11. Direct trimming of reads from an SRA accession.
  12. A progress bar, and other minor usability enhancements.

  Description : near-optimal RNA-Seq quantification
Kallisto is a program for quantifying abundances of transcripts from
RNA-Seq data, or more generally of target sequences using high-throughput
sequencing reads. It is based on the novel idea of pseudoalignment for
rapidly determining the compatibility of reads with targets, without the
need for alignment. On benchmarks with standard RNA-Seq data, kallisto
can quantify 30 million human reads in less than 3 minutes on a Mac
desktop computer using only the read sequences and a transcriptome index
that itself takes less than 10 minutes to build. Pseudoalignment of
reads preserves the key information needed for quantification, and
kallisto is therefore not only fast, but also as accurate than existing
quantification tools. In fact, because the pseudoalignment procedure is
robust to errors in the reads, in many benchmarks kallisto significantly
 outperforms existing tools.

Description : strategic Kmer extension for scrupulous assemblies
SKESA is a DeBruijn graph-based de-novo assembler designed for
assembling reads of microbial genomes sequenced using Illumina.
Comparison with SPAdes and MegaHit shows that SKESA produces assemblies
that have high sequence quality and contiguity, handles low-level
contamination in reads, is fast, and produces an identical assembly for
the same input when assembled multiple times with the same or different
compute resources. SKESA has been used for assembling over 272,000 read
sets in the Sequence Read Archive at NCBI and for real-time pathogen
 detection.

Description : handles the userspace side of the LIO TCM-User backstore

LIO is the SCSI target in the Linux kernel. It is entirely kernel
code, and allows exported SCSI logical units (LUNs) to be backed by
regular files or block devices. But, if we want to get fancier with
the capabilities of the device we're emulating, the kernel is not
necessarily the right place. While there are userspace libraries for
compression, encryption, and clustered storage solutions like Ceph or
Gluster, these are not accessible from the kernel.
.
The TCMU userspace-passthrough backstore allows a userspace process
to handle requests to a LUN. But since the kernel-user interface that
TCMU provides must be fast and flexible, it is complex enough that
we'd like to avoid each userspace handler having to write boilerplate
code.
.
tcmu-runner handles the messy details of the TCMU interface -- UIO,
netlink, pthreads, and DBus -- and exports a more friendly C plugin
module API. Modules using this API are called "TCMU
handlers". Handler authors can write code just to handle the SCSI
commands as desired, and can also link with whatever userspace
libraries they like.

Bug#933946: RFP: libtest-fitesque-rdf-perl -- Formulate Test::FITesque fixture tables in RDF

2019-08-05 Thread Kjetil Kjernsmo
Package: wnpp
Severity: wishlist

  Version : 0.011
  Upstream Author : Kjetil Kjernsmo
* URL : https://metacpan.org/pod/Test::FITesque::RDF
* License : MIT
  Programming Lang: Perl
Description : Formulate Test::FITesque fixture tables in RDF

This module enables the use of Resource Description Framework to
describe fixture tables.

The RDF serves to identify the implementation of certain fixtures, and
can also supply parameters that can be used by the tests, e.g. input
parameters or expectations. See Test::FITesque for more on how the
fixtures are implemented.

It serves as the implementation of the Solid project test suite.

Bug#933949: RFP: libtest-fitesque-perl -- Formulate test fixture tables in data structures

2019-08-05 Thread Kjetil Kjernsmo
Package: wnpp
Severity: wishlist

* Package name: libtest-fitesque-perl
  Version : 0.04
  Upstream Author : Scott McWhirter
* URL : https://metacpan.org/pod/Test::FITesque
* License : BSD
  Programming Lang: Perl
Description : Formulate test fixture tables in data structures

Test::FITesque is a framework designed to emulate the FIT
http://fit.c2.com framework, but with a more perlish touch. While it
is possible to use the FIT framework from within perl, it has a lot of
unnessecary overhead related to its origins in the Java world.

It can be used to formulate tests in a structured manner rather than
rely on doing it within a programming language. Such formulations are
known as fixture tables.

With this, you can
* store fixture tables in whatever format you want (JSON, YAML, Storable, etc)

* simplify the execution process to make it very transparent.

* use the normal Perl testing tools

* save the TAP output to more easily capture test results over time to
track regressions and problematic tests.

It also forms the basis for the Solid project test suite.

Subject: ITP: trim-galore -- automate quality and adapter trimming for DNA
sequencing
Package: wnpp
Owner: Steffen Moeller
Severity: wishlist

* Package name: trim-galore
  Version : 0.6.4
  Upstream Author : Felix Krueger
* URL :
https://www.bioinformatics.babraham.ac.uk/projects/trim_galore/
* License : GPL-3.0+
Programming Lang: (C, C++, C#, Perl, Python, etc.)
Description : automate quality and adapter trimming for DNA sequencing
Trim Galore! is a wrapper script to automate quality and adapter trimming
as well as quality control, with some added functionality to remove
biased methylation positions for RRBS sequence files (for directional,
non-directional (or paired-end) sequencing). It's main features are:
  * For adapter trimming, Trim Galore! uses the first 13 bp of Illumina
standard adapters ('AGATCGGAAGAGC') by default (suitable for both ends
of paired-end libraries), but accepts other adapter sequence, too
  * For MspI-digested RRBS libraries, Trim Galore! performs quality and
adapter trimming in two subsequent steps. This allows it to remove
2 additional bases that contain a cytosine which was artificially
introduced in the end-repair step during the library preparation
  * For any kind of FastQ file other than MspI-digested RRBS, Trim
Galore! can perform single-pass adapter- and quality trimming
  * The Phred quality of basecalls and the stringency for adapter removal
can be specified individually
  * Trim Galore! can remove sequences if they become too short during
the trimming process. For paired-end files Trim Galore! removes entire
sequence pairs if one (or both) of the two reads became shorter than
the set length cutoff. Reads of a read-pair that are longer than a
given threshold but for which the partner read has become too short
can optionally be written out to single-end files. This ensures that
the information of a read pair is not lost entirely if only one read
is of good quality
  * Trim Galore! can trim paired-end files by 1 additional bp from the 3'
end of all reads to avoid problems with invalid alignments with Bowtie 1
  * Trim Galore! accepts and produces standard or gzip compressed FastQ files
  * FastQC can optionally be run on the resulting output files once
trimming has completed

I was happy to see that you already adopted the package, it just looks
like the changelog entry was not formatted correctly to close this
bug.
It is also an established practice to work with the same mentor who
sponsor all the uploads and help improving by giving feedback on the
packaging changes.
I see Adam sponsored the previous upload thus he would be a more
natural choice and I'm wondering if he would like to keep sponsoring
uploads.

Cheers,

PS: If Adam passes I can't safely promise ongoing sponsoring, but I
can help out with occasional uploads.

Bug#934003: RFP: rget -- download URLs and verify the contents against a publicly recorded cryptographic log

* Package name: rget
  Version : 0.0.7
  Upstream Author : Brandon Philips
* URL : https://github.com/merklecounty/rget
* License : Apache-2
  Programming Lang: Go
Description : download URLs and verify the contents against a publicly
recorded cryptographic log

rget downloads URLs and verifies the contents against a publicly recorded
cryptographic log. The public log gives users of rget a number of useful
properties:

- Verifiability of a downloaded URL's contents being identical to what the
  rest of the world sees

- Searchability of recorded content changes of a URL

- Notifications to any interested party about changes to the URLs contents

In practice the way the system works is a URL owner will publish the
cryptographic digests at a URL adjacent to the content a rget user is
downloading. The rget tool will download the digest and verify this digest
appears in the Certificate Transparency log via a specially crafted DNS
name.

Bug#934004: ITP: golang-starlark -- Interpreter for the Starlark configuration language

Upstream Author : The Bazel Authors
* URL : https://github.com/google/starlark-go

Description : Interpreter for the Starlark configuration language

Starlark is a dialect of Python intended for use as a configuration language.
Like Python, it is an untyped dynamic language with high-level data types,
first-class functions with lexical scope, and garbage collection. Unlike
CPython, independent Starlark threads execute in parallel, so Starlark
workloads scale well on parallel machines. Starlark is a small and simple
language with a familiar and highly readable syntax. You can use it as an
expressive notation for structured data, defining functions to eliminate
repetition, or you can use it to add scripting capabilities to an existing
application.

A Starlark interpreter is typically embedded within a larger application, and
the application may define additional domain-specific functions and data types
beyond those provided by the core language

This library is a dependency of delve (github.com/go-delve/delve, ITP in
#932835). If possible I'd like this package to be co-mantained/sponsored by the
Go Team.

Bug#934015: O: asciidoc -- Highly configurable text format for writing documentation

2019-08-05 Thread Joseph Herlant
Package: wnpp
Severity: normal

I intend to orphan the asciidoc package.

The package description is:
AsciiDoc is a text document format for writing articles, books, manuals and
UNIX man pages. AsciiDoc files can be translated to HTML (with or without
stylesheets), DocBook (articles, books and refentry documents) and LinuxDoc
using the asciidoc command. AsciiDoc can also be used to build and maintain
 websites.
 .
You write an AsciiDoc document the same way you would write a
normal text document, there are no markup tags or weird format notations.
AsciiDoc files are designed to be viewed, edited and printed directly or
 translated to other presentation formats
 .
This metapackage provides a fully functionnal asciidoc environment working
