Bug#804995: ITP: proteinortho -- Detection of (Co-)orthologs in large-scale protein analysis

2015-11-13 Thread Andreas Tille
Package: wnpp
Severity: wishlist
Owner: Andreas Tille

* Package name: proteinortho
  Version : 5.11
  Upstream Author : Marcus Lechner
* URL : https://www.bioinf.uni-leipzig.de/Software/proteinortho/
* License : GPL
  Programming Lang: C++, Perl, Python
Description : Detection of (Co-)orthologs in large-scale protein analysis
Proteinortho is a stand-alone tool that is geared towards large datasets
and makes use of distributed computing techniques when run on multi-core
hardware. It implements an extended version of the reciprocal best
alignment heuristic. Proteinortho was applied to compute orthologous
proteins in the complete set of all 717 eubacterial genomes available at
NCBI at the beginning of 2009. Authors succeeded identifying thirty
proteins present in 99% of all bacterial proteomes.

Description : wrappers for doing Mathematics in Groovy

Graxxia is a library adds data analysis features to Groovy, similar
to languages such as R, Julia, etc, and also to libraries such as
 Pandas for Python.
 .
It should be emphasised that there is nearly nothing in Graxxia
itself that is not just a wrapper around other existing libraries.
For example Matrix support all comes from Apache commons-math,
parsing of CSV and TSV (tab separated) files comes from OpenCSV and
 GroovyCSV, etc.

Package is needed by beaker-notebook (bug#795980) and the ShowMeBox
project: https://wiki.debian.org/ShowMeBox - if interested, see also
https://lists.alioth.debian.org/pipermail/showme-devel/2015-October/50.html

Cc'ing Debian Java Maintainers in the hope they will pick this up.

Description : A dot-accessible dictionary similar to JavaScript objects

Munch is a fork of David Schoonover’s Bunch package, providing similar
functionality. 99% of the work was done by him, and the fork was made
mainly for lack of responsiveness for fixes and maintenance on the
original code.

Munch is a dictionary that supports attribute-style access, a la
JavaScript.

I intend to maintain this in the context of the Debian Python Modules Team.

Package: wnpp
Severity: wishlist
Owner: Clint Byrum

* Package name: python-requestsexceptions
  Version : 1.1.1
  Upstream Author : James Blair
* URL : https://pypi.python.org/pypi/requestsexceptions
* License : Apache 2.0
  Programming Lang: Python
Description : Import exceptions from potentially bundled packages in
requests

The python requests library bundles the urllib3 library, however, some
software distributions modify requests to remove the bundled library.
This makes some operations, such as supressing the “insecure platform
warning” messages that urllib emits difficult. This is a simple library
to find the correct path to exceptions in the requests library
regardless of whether they are bundled.

I plan to maintain this package in the context of the Debian Python
Modules Team.

Description : Let's Encrypt client that can update Apache configurations

The objective of Let’s Encrypt and the ACME (Automated Certificate Management
Environment) protocol is to make it possible to set up an HTTPS server and have
it automatically obtain a browser-trusted certificate, without any human
intervention. This is accomplished by running a certificate management agent on
 the web server.
 .
 This agent is used to:
 .
  - Automatically prove to the Let’s Encrypt CA that you control the website
  - Obtain a browser-trusted certificate and set it up on your web server
  - Keep track of when your certificate is going to expire, and renew it
  - Help you revoke the certificate if that ever becomes necessary.

I will be maintaining this package as part of an Alioth team:

  https://alioth.debian.org/projects/letsencrypt/

and the packaging is currently done in a branch in the upstream repo:

  https://github.com/letsencrypt/lets-encrypt-preview/tree/debian

This needs a lot more work but I wanted a quick package, so I've pushed

pidgin-gpg is a plugin for the Pidgin instant messaging program which enables
it to communicate with Jabber/XMPP peers in an encrypted manner using the
OpenPGP standard, which is understood by other clients, such as centericq,
gajim, kopete and mcabber.

Another package (pidgin-openpgp) intent to do the same think but not working

This has me a bit at unease. I don't know precisely how this plugin
works, what its UI is, or many, many other details... But:

OpenPGP key pairs are a very valuable asset for many of us. Of course,
those of us participating in the Debian project as DDs or DMs (or
those interested in joining) hold them in high value as they are our
main means of identification for the project. And there are many "best
practices", not all of them we all follow (i.e. I'd like to use a
smartcard for my keys, but I don't), but we expect all parties to
excercise a minimum common degree of care.

So, we take care to avoid storing our key pairs in computers
directly-connected to the Internet. We avoid keeping the key material
in "live" memory besides their ephimeral use. And what I feel most
important in this regard: GPG keys use cases are usually restricted to
signing documents/items, not for encrypting whole communication
sessions.

That is, in order to send this mail, I will input my key
passphrase. And according to my mail client configuration, the key
passphrase will be forgotten after a 5 minute interval.

If I add pidgin-gpg to my Pidgin, I will (probably - Again, depends on
the details of implementation) have:

- Key material in memory for the whole duration of my Pidgin session
(which in my case means "always")

- Together with its passphrase (if it aims at not being obnoxious and
asking for it over and over and over and over)

- In a network-connected and network-activated program

- In a fine piece of software, but one that has not been audited for
security and lists tens of security advisories for the last few
years, some of them leading to information leaks:

  https://www.pidgin.im/news/security/

- And for an application that already has a strong, different model
for session encryption, better suited for full-session handling:
  OTR.

So... If you believe I'm mistaken on this, please go ahead. But do
consider the liabilities this brings to our users!

Bug#780155: ITP: baculum -- Baculum WebGUI tool for Bacula Community program

2015-11-13 Thread Carsten Leonhardt
Hallo Marcin,

That would be optimal. I had a quick look, and only tinymce seems to be
packaged in Debian already, although it looks very neglected. Maybe it
would be a good question to ask on the debian-mentors list, if in this
case the third party sources should be packaged separately, because
according my quick searches on packages.debian.org no other package
contains any of these parts.

Yes, and I'd be willing to do the uploads once the packaging is done.

So I understand bweb is obsolete, and with it the RFP.

Thanks for your advise about send question related with framework
dependencies to the debian-mentors list. If it is possible I would like
to unbundle framework from third party sources and prepare separated
packages for each unbundled project. They are (without TinyMCE):

- FirePHPCore
- Markdown (PHP version)
- Parsedown
- PhpShell
- ReCaptcha
- SafeHtml
- TextHighlighter
- WsdlGen

Then I will prepare the PRADO framework package which will depend (and
which will use) packages from above listed projects.

At the end I will try to prepare Baculum that will use all above
(framework + related projects) as binary packages.

I would like to follow this way because I really like the PRADO
framework and it might be nice contribution for PRADO users that use
Debian. It also could be good exercise for me to get to know more
detailed deb packages preparation process.

In your first mail you mentioned that I need sponsor. Yes, it is true,
however first I have to read more about building deb packages. Then I
try to report new ITP with first project to unbundle from framework and
I will look for a sponsor.

Is the order OK or I missed something?

Yes. In Bacula Community Project the last version that includes Bweb as
bacula-gui archive is version 5.2.13.

Package name: teckit
Version : 2.5.4~svn140
Upstream Author : Jonathan Kew
URL : https://

scripts.sil.org/TECkit
License : LGPL-2+ or CPL-0.5+

Description:
TECkit provides a generic library and tools for converting data to and from
Unicode and also from one Unicode encoding to another.
It also includes a compiler for a description language that allows for
birectional conversion description (the same description is used for
conversion to and from Unicode, for example).

The binary packages are planned to be:

teckit -- encoding conversion tools
libteckit0 -- encoding conversion library
(which will be used by perl and python bindings)
libteckit-dev -- development files for encoding conversion library

there seem to be patches to make it work on Fedora 19:

Hi,

I'm preparing a package for teckit. The compiler part of it, teckit_compile
is included in texlive-binaries as a static binary. I'm preparing the package
with the libraries as the libraries can be used by python and perl bindings,
and there are a couple of other useful binaries too (sfconv and txtconv).

I'm planning to include the relevant patches from the texlive source.

I don't think it would be a good idea for this package to depend on
texlive-binaries.

So, what should we do about teckit_compile?

Would it make sense for texlive-binaries to depend on teckit?

Regards,
Daniel

How is this different from recode?

Since acorn needs browserify which is going to take some time to
package, and tern depends on browserify for building, I'm giving these
back for the time being. I might pick them up again at some point in
the future.

Thanks for these findings. Please consider file bugreports against

Hi Jonas,

My understanding is that teckit is a way to (relatively) easily define
a mapping for legacy custom encodings to Unicode. It is particularly
useful for converting text documents using legacy non-Unicode fonts
which use a font specific encoding to Unicode.

It is possible to add custom character sets to recode but afaict that is a
programmer level thing whereas teckit mappings are easier for the font people.

Regards,
Daniel

Thanks for those details.

Seems appropriate to me to include in long description.

I see two options:
* you package teckit and we make TeX Live depend on your package
and also your package provides teckit_compile

* we adjust src:texlive-bin to also build teckit shlibs and dev packages,
in the similar way like libkpathsea and others.

> I'm planning to include the relevant patches from the texlive source.

That would be great, because otherwise I cannot rely on your
package. If your package includes everything necessary, I will
happily remove the source code of teckit from src:texlive-bin and
use the external library.

> So, what should we do about teckit_compile?

we need a replace for the proper version, if you take it over. Fine with me.

> Would it make sense for texlive-binaries to depend on teckit?

Sure enough.

Since teckit is not changing (at all?) this is for sure a no problem.
Other libraries often lag back compared to TL and I cannot use
the Debian packaged parts (libpng esp, but others, too).

If you prefer to package it yourself, please send it first through
experimental, and when it is accepted into experimental, I prepare
a package for src:texlive-bin and we make a concerted upload.

Thanks

Norbert
