Could you give a specific example? I am not seeing the problem now that the server has been restarted. Regardless, I think commands time out long before an hour. I could be wrong though.
Anyway, I'm working on updating to the new protocol so that hopefully things will work better. It's quite a big change though and the app submission process makes it take even longer, so don't expect anything for a week or two probably.
