You definitely have a directory!  It's just hidden.  Crtl-Click on the
app and you'll get a menu with "Show Package Contents" in it.  Go to
Contents/Resources and you'll find your sage directory.  I feel like
there is even a way to get that to open from the app, but that may be
in one of the proposed updates to the app Ivan made recently (being
held up in some ways by #8473 which is held up by #693)

This suggests strongly that there is something wrong with your Java,
doesn't it?  Though that wouldn't explain your success at the command
line.

will also have some info.  Warning, of course, since that is not
officially positively reviewed yet.

But it might fix your problem.  Or break something different :)  One
way to deal with that is to clone the sage notebook repository and
then try it (so as not to lose your original stuff), but I'm not sure
how to do that.
