SageTeX right now has no support at all for documents that use \include or \input, unfortunately. This is simply because I never thought of it! I'll start investigating this and see what I can do. In the meantime, there's probably nothing you can do except put everything into one big document. I thought there was a LaTeX package or script that would do that, but I can't find anything right now.
