I have a suggestion:
After finishing
  ./sage -i atlas-3.7.38
it would be good to provide a message such as
"WARNING
 Several packages (LinBox, scipy, numpy and gsl) depend on ATLAS and
might considerably improve
 by rebuilding them. Therefore we recommend to do
   ./sage -f spkg/standard/linbox-20070915.spkg
..."

Generally, if rebuilding or installing one package makes it reasonable
to rebuild a second package, it might be helpful for the user to get a
hint.
