IIRC, I added that text because people were generally quite confused which kind of commands should be run inside or outside of a Sage shell.

The top-level "make" commands are typically run outside of a Sage shell and don't need the Sage environment variables. There certainly was a time when running "make" inside a Sage shell would sometimes break stuff. I'm not sure whether this is still the case, but it seems safer to advise against that.
