Did you follow the directions at https://trac.sagemath.org/wiki/Cygwin64Port ?

If you installed Python in Cygwin, then Cygwin's Python should come
earlier on the PATH (from within a Cygwin login shell).  If you're
still getting that I don't know why you're ending up with Anaconda's
Python on your PATH but you can probably take it off the default PATH
environment variable for Windows.
