Are you really sure that you remember this correctly? Turning off and on your computer should have no effect (unless there is a problem with your OS or hardware).

Also, I have had branches that
are identical (except for a new file that does not have any dependencies
to be rebuilt) which will also go through this cythonizing step (first
when I switch to the branch, and then again when I switch back to master
and try to build it again).

Are these branches somewhere public? Then I could have a look. But right now, I have too little information to know whether there is a real bug or just something that you are doing wrongly.
