As far as I am concerned as a distro packager that's not nauty anymore that's sagemath-nauty or nauty-sagemath and that's a different package.
On top of the problem created the two probably collide with each other (files with same name in the same location are installed). If you are going to use a fork, fork it harder (change the name).
