I would add to Nathann's opinion my opinion that using SQLite rather

I have never used it, but that does not seem too bad. And I guess that it 
is straightforward to export such a database in a "safe" format anyway.

I am still afraid that storing graphs directly uses pickling, and ... Well. 
I'd store graph6 data instead, this much I know :-P
