IIRC, you should modify lines like the following one: https://bitbucket.org/lgautier/rpy2/src/a66387e12e2419141dadb7464ea9205595ef89af/rpy/rinterface/na_values.c?at=default#cl-206 to include __CYGWIN__ in addition to Win32 and Win64.
