If you are building from scratch, this works well (and is what I do on my personal machine). If you are trying to not build from scratch, then I think implicit in this step is that you copy sage-6.0 to sage-6.1, then do the git pull and build. And I think implicit in that is the assumption that sage deals okay with moving directories.

I think you'll have to make a copy somewhere or build from scratch---you're right that checking out a new branch in the existing working copy will make it unusable for a bit while you build.
