Here is what I understand you to be saying. Patch or update Makefile so that when building the HTML version, by default PDF links won't appear on the home page of the HTML version. (This is done at ticket #10811.) Also, the updated Makefile should be such that when building the PDF version, the HTML version would also be built and with links to the PDF version. The latter would be similar to forcing one to build the HTML version when one only wants to build the PDF version. I haven't implemented this at the above ticket and I do not intend to, as I don't want to force a build of the HTML version when building the PDF version.
