I think you have to use

./sage -docbuild reference html

or some similar syntax.  This should force it.  ./sage -b does not do
this by default, I think.  See 
http://www.sagemath.org/doc/developer/sage_manuals.html

If that's not what you meant and are already doing this, sorry for the
