The pdfs will be different, I believe -- they are not produced by pdflatex any more, but by Sphinx, etc.. Mike Hansen posted an example a while back: http://sage.math.washington.edu/home/mhansen/Sage.pdf (this is from August, so things may have changed somewhat since then).
