Wayne, The setting of updating_basis on line 403 of receiver.c, outside the while loop, looks wrong to me: one file with a fuzzy or alternate basis causes updating_basis to be set to 0, preventing the writing of subsequent files from being optimized. Shouldn't updating_basis be reset each time the loop begins?
