Fundamentally, rsync does stateless one-way copying and Unison does stateful two-way synchronization. Backup is one-way, so rsync is more appropriate for almost all backup tasks. However, in your case where there are so many files that you can't afford to send the entire file list with every backup, Unison does what you need.
