As long as the file's modification time and size are identical on the source and destination, the files will not be copied. So, as long as you're preserving the file's time (via -a or -t), all should be well. So the first thing to look into is listing those attributes on both sides and seeing if they match (you should list the mod-time down to the second if you want to see if they really match).
