Wayne, We have been having problems Rsyncing from Windows => Unix systems, ie the transfers were being done in ascii and hence causing problems. We noticed in the archive that there is actually a patch available, but checking the current 2.6.3 version, the patch is not implemented. We applied the patch and all works fine.
