Wild guess: this has something to do with the multiple interpreters http://www.modpython.org/live/current/doc-html/pyapi-interps.html
(reading the doc Python's C-level "Py_NewInterpreter()" is hinting that this is likely the nature of the problem). For now, there is not much to do beside using python CGIs without mod_python.
