Righto, I'll try that later tonight when I get home (am doing this on my Windows box there). QGIS does muck with stdin and stdout when it launches the Python console, since stdout becomes an object that catches the output. I did try running rpy from a QGIS python plugin which I thought bypassed the console setup, but that failed too. I'll let you know how your patch fares...
