I played with this for a bit, and the only thing I can come up with is:

  1. Create a new segment overlapping the one with the pedal events in it (the
     "add layer" function works for this)

  2. Open the segment with the pedal events in a separate notation (or event
     list) editor

  3. Select all the pedal events, and cut them

  4. Open the empty segment in a separate editor

  5. Paste the events you cut

Something along those lines should do the trick.  You get the effect of the 
controllers but they're located in a different segment, so you can avoid 
opening that one and having all the pedal nonsense get in the way of whatever 
else you're trying to do.
