Can you get your hands on a test system?  Yeah every time I go at a hard
drive with fips I use caution.  However, and this may just have been lucky
ole me, I've had success with fips and parted.  One of the things that fips
does do is create a backup of the partition table prior to writing it.  I
have not had to recover using this backup, but I did create the backup files
when I was going through the process.  

BUT, I have not used fips against NTFS-5.

You can bring fips up without doing anything and see what it says... about
your scheme.
