 I don't know how 'secure' your setup is, but I would su to root (or
 ssh directly as root) and just issue 'reboot'. This would reboot the
 machine. When you hear the BIOS beep, turn the machine off.

 The parallel port is a nifty idea <visions of a bank of LEDs> but
 listening out for the BIOS beep would surely suffice.
