I had a similar problem a year ago or so. The machine worked fine in Windows but would lockup at random intervals under Linux.
I searched and I searched and I searched but I could find no software reason for the lockup. Then I started replacing hardware and when I tried new RAM (different brand) everything worked fine. That was the first (and only) time I had used the Ali Magik chipset. It could be that there was some issue with the chipset and that type of ram.
