Well I have the same problem but I would diagnose it as a Linux bug
because Linux tries to powerdown a computer who has an AT power unit
and thus cannot be powered down by software. My motherboard supports
both AT and ATX power so Linux seems to notice the capability of
powerdown (when powered by an ATX power unit) but not the fact it is
not available in practice.
