Hi Howie

Like clay tile there are a few things to consider 

Damage to the shakes not under the modules during installation, walking all 
around etc.   if they are old and brittle it’s going to be a huge problem as 
they will break quite easily. 

And like a clay tile roof, you might consider removing the shakes under the 
solar and installing a new substrate making the flashing easier, cheaper, 
faster.  

And probably I’d get the roofer involved to see what they recommend or require 
for warranty purposes.
