Also check that the voltage reference is correct for each CT. If the CT on L1 has a voltage reference of L2, then it looks as if the CT's are backwards, but really it is the voltage reference that is backwards. Some panels are not intuitive as to which Line corresponds to which side of the bus bar (i.e. the line on the left of the top of the main breaker actually connects to the bus bar on the right). Ringing it out is not a good way to determine if you have the correct line, you need to check for voltage. If you get 0V, then you are looking at the same line. If you get 240V, then you have the wrong voltage reference.
