According to one blog posting that I've found with a Google search the holes are used for the positioning lugs during the manufacturing process (although they might also serve a secondary purpose for ventilation). This makes some sense. If you look at the older rilsan Cinelli/Unicanitor saddles, without a leather covering, they also have three holes running transversely down the saddle. The leather covered versions of the Unicanitor saddle don't have the holes (they were covered by the leather used on the saddle).
