I go to NYC several times per year. I always stay at the Cosmopolitan Hotel:
http://www.cosmohotel.com/ It is in downtown Manhattan literally above a subway stop. Most of the other subways that go through Manhattan and into Brooklyn are minutes away. There are restaurants and stores (including a pretty cool bike store that sponsors a lot of local bike shows and swaps) are up and down the street. Brooklyn Bridge is a 5 minute walk away.
