Hi Manny,

Last time I visited Kyoto I saw many cafe shops that seemed like they 
opened recently, so you will have many options.
I had limited time in Kyoto so I can't say about where you should see, but 
any temples and shrines, even non-famous ones, should be worth a visit.

If you have extra time in Tokyo, you might enjoy taking Yamanote Line 
train, get off at random station, and taking a walk around the station.
It's interesting to see sceneries and atmospheres vary from one station to 
another, though they are located pretty close to each other (less than a 
mile).

If you're coming in summer, be prepared for humidity.
Temperature is generally lower than in California, but humidity easily hits 
80%.
When are you coming?
Tokyo and Kyoto are both far away from where I live (Nagano), but it will 
be great if my work schedule allows to meet you.
