I too had that problem with Tektro 559 brakes and aluminum fenders (forgot if it's Honjo or VO) on my Wilbury. In the end, it was a struggle between getting the fenders high enough to run 650x42B tires, and the brake arms rubbing the fender. The tires won and I spent 20 mins slowly denting the fender around the brake arms. The brake arms still contact the fenders, but only when they're fully open with the quick release.
